I actually like Stewart Lee, but I have no doubt there is a intellectual snobbery to his jokes that can grate - I actually hate it when a comedian tells a joke and then says something like "oh, about 30% of you got that, explain it to the others later maybe..." - no mate, most got it, not all found it funny. Just because something doesn't make my sides split, doesn't mean I am too stupid to get it. I get Lee's act, I get what he is doing and most of the time I am amused by it. However, there are times where he targets the wrong person and it doesn't come across like a self-depreciating remark about how out of touch he is, but actually a bitter poke at someone more successful. He may have layers of comedy to his persona, and I am (like many others) fully aware of them, but they just aren't always necessarily in place in some circumstances. Sorry to ramble!
