Star Trek Into Darkness Trailer

Chris Pine’s Kirk figures out what’s going to happen just in time and shouts a warning to the rest of the meeting. But it’s too late; bullets are flying and we glimpse at least one person injured as the flyer outside swings around and covers the whole room with its range of fire. When Kirk says later in this trailer that Harrison murdered innocent men and women in front of him (Kirk), he’s talking about this scene (at least).

The more I see the more I think it's khan- when they talk about the top star fleet agent causing the attacks that's Noel Clarke who does a deal with Harrison. Star fleets crimes against cumberbatch- letting his wife/ people die in exile on a planet- or using his eugenics enhanced people as super soldiers who are expendable. I said this in the trailer article and I'll say it here; he's going to be Khan. They've said his name is John Harrison, but not one single person in the trailer has said his name, even though Starfleet Command know who he is. That, to me, screams that the name is a red-herring. More

After watching the new trailer, i think Harrison is in fact an Section 31 agent gone mad! *The bit in it when *Robocop Peter Weller (which is awesome, got that link to Enterprise series there* Admiarl says he was one of are top agents, its got to be some sort of section 31 stories. Think its a great idea, they decided not to go with something we know from the TOS, but instead carry on with something new. More

9 Theory
I think Harrison is one of the eugenics or a human who was then enhanced for special operations, perhaps for a certain organisation called Section 31. Perhaps the crime caused by the commanders of starfleet is how they have stored/destroyed other eugenic subjects or embryos (ENT: Eugenics episode). Either way I think the film will end with Harrison possibly escaping or trying to find and contact Khan leading up to a possible Khan movie sequel. Also I agree that the ship crashing into San Franisco is most likely another Constitution class vessel, perhaps the USS Constellation (a nod to its destruction in Doomsday Machine) More

I will be surprising if Cumberbatch IS Khan, I think it's more likely that he will be another eugenic-superman. That way they can do the Khan storyline without being compared to the original and without it being regarded as a remake. Much like the new movie franchise as a whole. More

I reckon John Harrison is a genetically-altered Klingon agent. The crime he mentions would be something to do with whatever the backstory is between Star Fleet and the Klingon Empire. More

15 Different ship
You can more clearly see the ship crashing into the water is not the Enterprise by it's nacelles (stickey-outey-warp-engines). On the Enterprise they are far closer together, nearer the centre of the ship; whereas on the USS Crashey they are much further apart, out by the edges of the saucer section. More
